For anybody looking for this in the game, click the Journal icon in the bottom right of the main UI, then it's the second tab as shown in the video.
I had a quick look through and the thing that seemed most helpful to me was the Small Equipment Assembly Shop lists the resource costs of all the vehicles you can build. That helps because I can check that to see if I'll have enough resources first.
So more broadly if buildings can list their own resource costs as well as their recipes (and costs) that would be good. A good in-game encyclopaedia obsoletes the need for an external wiki.

For the past 4 years or so, I spent my time creating ideas for Subnautica. This is just the lifeform ideas. I have ideas for biomes, structures, materials and more. The amount of lifeform ideas adds up to 125.
Labled in green is plants, labled in blue is non-leviathan class animals, labled in red is leviathan class animals and labled in orange is fungi.
I have revealed some ideas on this subreddit but most of the posts are have outdated art or have outdated information.
Let me know what you guys think. If you're interested in any ideas I'll try and give some information but just know that it is subject to change.

Yeah. I am creating a spreadsheet of all of my concept biomes with the info related to those biomes. I would have to do the same with my concept flora, fauna, fungi and leviathans though.

Lithium spawns in Mushroom forest.
Rubies spawn in Bulb Zone, next to the hot water vent thingies. Watch out for bonesharks.

It totally depends on the sort of resource you are after. They are spread out all over. Usually specific resorces are found in certain places while others are found throughout.
What about magnetite
Jellyshroom Caves is your best bet.
If you want to find everything yourself, without looking anything up, you'll want to find the fragments to build basic base pieces and a scanner room.
The scanner room checks for a resource you select within a range.
Build a scanner room in multiple biomes, and you'll start to see where all of the resources are throughout the world.
Besides that -- scan things and check your PDA. It'll tell you more about any resources it can make since some things require "samples."

Creepvine sample. Table coral. Etc. You usually get these with your knife. Many samples aren't detected by the scanner room so you'll need to observe the world and scan things.
These become important later on with advanced materials and such.

How do you know where you have to find certain resources without spoilers?
Explore, get a beacon w u anytime and mark the zones or just memorize. Its not that hard actually Scrap = any biome and close to wrecks Gold and silver =Rounded rock and rock wirh spikes Etcetc
Combination of scanner room and just exploring. The beauty of Subnautica is that you never know what you'll find when you explore.
There are several types of biomes, but scan for resources. You don’t need to remember, but follow where the story leads you.
Exploration. Experience. And sometimes scanner rooms.
In most cases you don't necessarily have to go looking for specific resources. As you follow the PDAs and radio messages and other story progression hooks, the game will typically lead you to most of the places that have the new resources you need.
Example: A PDA you find on the >!floating island!< leads you to >!the Degasi base in Jellyshroom!< where you find magnetite. The beacon for >!lifepod 19 !!Sunbeam plotline!< leads you to the >!mountain island !<where you find shale and lithium and such.

I came across a table that presents that different types of multi-tools have bonuses to mining/scanning or damage, but I did not see any information about such a bonus on the multi-tool itself.
How can I understand that a certain type of multi-tool (and probably a ship) has such a hidden (???) bonus?
Also, if you have any suggestions for best options, please leave them.

These are the base stats without bonuses and there is or is not a way to see him in game depending on what system you're on. You can mod your game up if you have like a PC or something and will allow you to see certain things that you can't do on like a console for example and each ship does have it's own uniqueness. But this is really good as a general rule. That's why I use a lot of exotic royal ships

So how can I see the spread in bonus percentages marked in the multitool?
Judging by the photo: the best choice for scanning is experimental or royal, for mining it is atlantide, for damage santineles or autophages?

The only way to find the true base stats of a multitool, starship, or freighter is to examine them in a save editor, which you can only do on PC (and possibly Mac).
That's the one thing you really can't tell what the spread is. At least without some kind of a mod. And for item number two correct. As a general rule though you'll find that if you just get one really good multi-purpose tool like a royal you really don't need to switch back and forth. I've tried to use several different multi tools and it's just not worth the effort.
The info provided by the others is the best resource.
As for suggestions, mine would be: don't worry about the bonuses. In the long run, they don't really matter much. Once you kit your MT or ship out with S or good X class upgrade modules, the differences between tools/ships are minor. Just go with the aesthetics you like best.

This is a habit from other games and it appeared like this: I want to change my starting multitool... but what to? what is the difference between them (besides the visual)? how to find the required one... and then I came across the fact that there are hidden bonuses (or not, if they can be checked inside the game)
I totally get you. I've a long history of playing RPGs and min/maxing the hell out of everything. But this game doesn't require it and I eventually came to be comfortable just rolling with whatever I liked the looks of (I do make sure I get S class tools/ships though... :P)

I know that now resource respawns (excluding ones you can farm) but technically don’t the Reefbacks bring fresh materials every time you’re near them or am i misremembering?

Yeah, the barnacles are useful as they respawn. Copper, silver.
No, but they have barnacles on their backs you can pop for copper and silver.
I also use them for the odd coral plate every now and then so I don’t have to migrate to the shallows from my base
It’s not worth trying to loot them because they usually only give copper or something else (I forgor) and they’re also extremely loud and annoying

The glowing blue things will give you like 80% copper and 20% silver

I can't find any good places to get Rubies that won't crush my stock Seamoth like a piece of wet paper, does anyone know a good place to find them?
Head to Lifepod 19. Along the black walls in that entire area you'll find a TON of ruby. It goes down to 300 meters.
Are the rubies below 300 meters, because 200 is my current limit
Also, as mentioned in other comments, constructing a depth module for your seamoth will be quite beneficial for now and for later
You can leave the seamoth above 200 and just swim down. 300 is the bottom so they'll all be above 300. 200-300 meters.

Sparse reef, it is right under the big floating island
First of all make a Seamoth depth module if you haven’t yet, then make a depth module MK2. For that you need magnetite which is found in abundance in the Jellyshroom caves (big glowing mushrooms), then if you want rubies, the first place off the top of my head would be the grand reef (go in the direction of the big cloud to the right of the Aurora)
