Checkpoint is one I use regularly, and if you play out of region games often, Dead Simple EULA Set (DSES) and Luma Locale Switcher are very useful to have.
To me the best killer app for the 3DS is the NSUI https://3ds.eiphax.tech/nsui (this is the straight up download link from Dropbox). Basically it lets you play almost any NES/SNES/GB/GBC/GBA game on the 3DS through the Virtual Console (hence it's an injection which is much better than using emulators) not just ones released by Nintendo in the eShop. It's incredibly useful and a very well made. You can use custom translations for JP games and you can use your own graphics settings too! https://i.imgur.com/p2cmqOe.png It makes the 3DS the best handheld to play old games.

I want to make a list here of useful things, I think alot of people stumble around. I modded my 3ds in 2019 and have downloaded alot of different things over the years and these are the things that have stuck out. I am not really adding things everyone talks about. Some things people will recognize but I'm sure there's a few here you haven't heard of.
MUSIC:
BlargSPC: 3dsx application that plays dumped SPC files from SNES cartridges (and loops the music as if you're in game)
3DS VGMSTREAM: Plays .DSP files and many other file types from gamecube and other gaming platforms from SD by putting the files directly in a folder called Music in the root of the SD.
BCSTM PLAYER: Plays BCSTM files straight from your 3DS.
Lime Player: useful for playing most standard file types mp3 ect.
Ctrmus: comes with Luma, Basic mp3 player.
STEPPER: A Gameboy advance step sequencer booted from virtual console
Orchestrina: a Zelda ocarina emulator that let's you play a ocarina or windwaker songs.
UTILITY
Universal Manager: A really simple file browser for managing SD card contents
3ds Battery Mark: explains your batteries health
3DSident: whole system overview, shows specs and health of system
Net Pass: Brings back street pass in a new way, and revives Mii Plaza.

Retroarch: A all in one emulator that runs well on New 3ds. You can forward PS1 games into CIA files with a PS1 forwarder.
SNES9X: 3DS fork of the popular emulator for snes. (Works on OLDER 3DS)
MGBA: great emulator for New 3DS. (Does not work well on OLD 3DS models I'd suggest using NSUI to inject the roms for performance reasons)
DaedalusX64: a nintendo 64 emulator that imo is just a proof of concept it barley runs any games well on NEW 3DS. some games run fine, most are unplayable. Compatability list online.
Twilight menu: uses the native DS guts inside the 3ds and boots into a DSI. Used to play Roms straight from DS card in a designated folder you choose.

Checkpoint is a great one as well, PKSM, FTPD (the transfer over wifi app) which is better than popping out that SD card every single time, especially the N3DS w/its placement.
How do you use that stuff though, I have checkpoint on my new 3ds, and use it to download files wolirelessly
Well, Checkpoint lets you make multiple saves of games as well as restore from last backup, just in case anything happens.

I dont want to bash the contributions of other people that were just generous to offer tools for free for anyone to use. Both execute the same function and serve the same purpose, but I think the UI on Checkpoint is badly designed. Many important functions are hidden behind button combos that are explained buried into the Help section (and some of them like the Refresh Game List are not explained at all. I hated how some games didnt appear and I had to search around here how to make them appear on the icon grid). JKSV is just simple and quick to use. Just wait it for to list your games, click on the name if you want to backup or restore. If you installed another game, right on the main menu there is a option to refresh the game list, no need to remember button combinations...
never said it wasn't, but i wouldn't consider an abandoned homebrew project that doesn't work properly good or even "the best of 2024"

I’d suggest the software behind the menu, nds-bootstrap, to be the actual star here.
DS forwarders allow the games to be installed to the homescreen, so you don’t need to boot an entire DS menu and navigate yet another UI just to play the game.
This. I prefer to not have to nesting doll my games. It does however break if the rom.location is moved or the sd card is changed...
I still havent splurged for a big boi sd card so rather than carry a case full of games I carry a keychain with 3 sd cards in it.

But U can use it in 3ds without a R4 card, which technically makes it a 3ds Homebrew.
Believe me, believe will never get it right. It's the same thing on r/WiiHacks and r/WiiUHacks with Nintendont. It's not an emulator, it's just a "bridge" of sorts to run the games.

Red Viper - Real 3D Virtual Boy emulation, makes the games playable and shows how fun they actually were!
But they were not fun...🙄
Anyway, the emulator is really well done.
Agree to disagree I suppose, games like Jack Bros, Mario Clash, Teleroboxer, Vertical Force, Red Alarm, and of course VB Wario Land are all really fun on 3DS, in my opinion at least.

YES! Virtual Boy Wario Land is amazing on the 3DS with Red Viper. There are very few games, but I never imagined I would have so much fun with those (yes, even Waterworld is kinda fun... kinda)

Yes! I actually quite like Mario Clash, though I installed a romhack of it that switches the A and B buttons so that A is jump, like every other Mario game.
I like PKSM since on a new save you can still get access to the events and it doubles as a pokemon bank. Supporting every pokemon game you can get on the 3ds too

Nothing. It's still a brand new app so bugs should be expected. Heck, even really old homebrew can have issues.
